The auto-confirmation for the Hisat/2023 have the same rules as the regular pipeline which means that RNA items that has been flagged and result may get flagged again.

The auto-confirmation wizard no longer flag the RNA.

Also updated the manual confirmation wizard so that it doens't check the FLAG action by default.
