Description

Jobs that fail due to some unexpected crash should not cause the "Flag RNA" option to be checked. This is already solved in the Hisat/StringTie pipeline which simply asks to delete items and re-run the job.

The test for "aligned pairs" was not implemented correctly. It should now be done in the same way as in the Hisat confirmation wizard.
